Fixed use a different log file for each job

In this revision, a configuration file for each job is created. This file
contains new log and debug log files to be used by the utah server. The main
benefit of doing this is that when running multiple utah server instances, the
logs don't get mixed together into the same log file.

Other small changes are:
- Log files renamed to use .log extension (easier to read files in a web
  browser).
- Explicit log file gathering (no calls to external scripts).
